Well, I can't be arsed to watch Caprica TBH, but in BSG it was made quite
clear, especially in RDM's statements about Kobol etc, that the gods of
Kobol were actual gods and the people lived with their gods until they
discovered how to make Cylons, or something, then something happened the
writers never explained because apparently they hadn't got much of a clue
really as it turned out and just left it all up in the air.

But anyway, the gods like Athena and Hera were real gods on Kobol, not
leaders of the groups that emigrated, certainly.

I wouldn't be expecting to get much of a coherent backstory in this Caprica
thing if I were you, and I would advise against speculating. On the
precedent of BSG, the writers have no idea what the mythological backstory
is, and as such speculation can never zero in on the in-story truth, because
there isn't one. At least, there wasn't in BSG. It was effectively a five
   year shaggy dog story.
