They don't appear to have ever really been 'working together', but rather
competing for turf within the same named system 'STO'. As the STO has been
explained, there seem to be lots of 'cells' all doing their own thing. It
could even be that Zoe was trying to reach Gemenon because she was able to
contact a 'cell' there that wasn't bent on blowing stuff up or on reaching
enlightenment, but simply one that wanted to get rid of her Dad's virtual
   reality world.

Clarice has expressed general disdain for the bombings as a whole, though.
I agree that she has shown no personal feelings for Zoe...or really, any of
the rest of the characters. What more would you expect from a drug addicted
   religious zealot?

The bomb came from Barnabus through Lacy's 'boyfriend'. Yes, we still
haven't been told directly if Clarice knew about the train bombing before it
occurred, but given how desperately she wants the avatar tech it seems
unlikely that she would have ordered Zoe killed before getting it.
