   I've come up with a couple of possibilities.  First, as SK mentioned,   
   it's possibly because Makoto didn't just step too close to pet Luna for   
   a short time, but continued to do so, thereby perhaps slowly increasing   
   Ami's discomfort to the point that she begins blushing.   
      
   My second thought is that it's a slow blush because she's slowly getting   
   embarrassed of her own thoughts.  She and Rei both were both very   
   surprised/taken aback when Makoto stood and towered over them.  Ami,   
   going to the same school as Usagi after all, has likely heard the rumors   
   about Makoto.  Getting up close to her might have freaked her out a bit.   
     And then, as those thoughts were crushed by the girl's gentle and cute   
   reaction to Luna, Ami began to feel silly and embarrassed to the point   
   of a blush when Makoto's face lit up with that gorgeous smile of hers.   
      
   Third thought, Ami thought Makoto was referring to *her* as cute, not   
   Luna.  So while she maintains her composure at first with an embarrassed   
   smile, after a few minutes the blush forms because she's having a hard   
   time getting away from confusing what Makoto was saying.   
      
   And finally...Makoto *was* meaning Ami was cute, but to avoid   
   embarrassment, she goes after Luna instead (like how she nearly has to   
   be drug inside the coffeeshop because she's actually kind of shy to do   
   it), and Ami's blush is the slow blush of affection as she realizes how   
   desperately she wants Makoto to think *she* is cute. ^_-   
      
   I personally like that last one.
