There's Apep (Apophis), a more consistently evil symbol through
Egyptian history than Set was: the serpent who seeks to devour the
Sun, often depicted as pierced with many knives--presumably by such
violent but (mostly) benign deities as Horus the Avenger and Sekhmet.

Then there's the demiurge Yaldabaoth from certain Gnostic traditions
(also exemplified in Egypt); he is said to have created the material
world as a prison for his fellow spiritual beings, trapping them in
   human bodies.

But there seem to be few that are thoroughly evil, as compared to the
number that are neutral to humanity (albeit dangerous if
   disrespected) or 'misbehave' only occasionally.

When one culture replaces another, the deities of the old often begin
to accrue malevolent, sinister, or 'sinful' attributes.
