   That is a bad assumation on your part.  On most systems disabling hardware   
   using the BIOS setting kills the power to that hardware at the time the   
   computer is turned on, not when BeOS or other OSes boot.  Look again you are   
   disabling calls to the BIOS not the BIOS itself.  If I am right booting   
   directly into the BIOS and turning off the serial port, saving the setting   
   should make the port invisible to BeOS.   
      
   Give it a try, what do you have to lose?
