   Not sure I'm understanding your problem.   
      
   Can you use gksu,kdesu or run them from a root term?   
      
   gksu xfe   
   gksu gnome-commander   
   gksu nautilis   
   etc.   
      
   OR   
      
   kdesu konqueror   
   kdesu dolphin   
   kdesu krusader   
   etc.
