   You can apply those after the emerge of the kernel, Gentoo won't go in and   
   change anything.

   The make options has changed with time and they do things in a better way and   
   it's well documented in the Gentoo manual. Many of the documentations you find   
   online has been written for kernel 2.2 and 2.4.

   At least there has been a fault in the makefile which made the header install   
   broken, so I do recommend to use the ebuilds for the kernel headers.

   make help   
      
   make install = install the kernel with the /sbin/installkernel script   
      
   Looking at the /sbin/installkernel tells that you never have installed a new   
   kernel-header, you have those that was default in the Gentoo install media.
