Makenl is designed to work in a weekly cycle. With some trickery you can make a daily list, but that disturbs the working directories of the weeklies as you have found. But I am not qualified to give a real answer, I would have to study the source code, I will leave that to those whoe are more familear with the internals of makenl, or you can do it yourself as well. My solution is to keep the setup as you have it, with different working directories for weeklies and dailies. Create a differnt directory where the uploads are stored and copy the latest files from this uplodas directory to the directory where makenl expects them. Perform this copy just prior to running makenl. Your only worry is, cleaning this master upload directory. I have no need for using makenl, but I have a test environment, where I use the above procedure for making a daily Nodelist, a Wednesday Zone list and a Friday Nodelist/Nodediff.
