   The South Brooklyn Railway comes to mind.  It still runs through the   
   streets in Red Hook.   
      
   The NY & Atlantic operates a cluster of ex-LIRR freight branches in   
   Queens and Brooklyn.  Not sure if that's the sort of thing you are   
   thinking of.
