IMO, yes, Akamatsu definitely left that open as a possibility, remember,
he said that he will adjust the story depend on the returns from the
fan's polls, so if some characters beside Asuna (Nodoka) became
extremely popular, the only way for her to be together with Negi in the
end, short of killing Asuna off, (done that in anime, will NEVER happen
in manga.) is for Asuna and Negi being sister and brother, (or convert
to Mormon or Islam, but that is another story...)

in fact, the biggest tip off for me, which I had asked in this group for
confirmation before, is when in the flashback, after Negi jumped into
the lake, and his sister running into the room and call the man taking
care of Negi "father", (otosan), while Negi calls him uncle, (ojisan),
that means they may not really be sister and brother, he might just call
her sister because they live together and she takes care of him, in
fact, it was hinted the whole village was assembled together for the
sole purpose of raising and protecting Nagi's son, whom they admired.
as Nagi probably had saved her (and others) before.

as to her having a similar face with Asuna? in a series with so many
characters, there bound to be similiarity, a mangaka can only come out
so many character designs, especially when you consider most of them
only have ONE hero or heroine face, but just make alternation by
different the hair, eyes, nose, etc.

also on the train return from the school trip, when Negi and Asuna fall
asleep against each other, they were being called "like brother and
   sister."

another similiar moment was in the school bath after practice, etc.

but if I have to bet REAL money right now, I will still peg Negi w/
Asuna, even thought I like Konoka, Yue and Setsuna better.

the other possoble SW similiarity, when you think about it, is Nagi
being Darth Vader to Negi' Luke.

the more interesting angle, right now for me, is Chou.

   consider.

Chou has a time machine, but she can not operate it.

the TM had been activated twice, the last time 3 years ago.

Chou appeared out of no where 3 years ago with no past history.

Chou has many talents, includes advance sciences.

Chou says she is related to Negi.

   Chou is Chinese

Gu Fei is Chinese, (nah, probably takes it too far... :)

you need a certain amount of magic to operate TM for it to move one day,
there are no saying w/ more massive amount of magic you can't move more
   time in one setting.

When Nagi shows up in the flashback, he can only stay for a limit amount
of time in the village, then he "fades" out and disappear into space.

you can draw your own conclusion, but just remember Akamatsu comes out
of all those ideas in the design/planning stage long before he did the
first chapter, and all the CG works for the environments, and all the
research on Latin words and martial art moves (real one), that is a lot
of works for a brainless harem fanservice comedy.

other foreshadow that I noticed? Misora being a magic user as the nun
in training, in fact, the whole class is pretty similiar to Eva's Shinji
homeroom, when they assemble all the possible pilot canadites in one
classroom. (Mana actually drop grades to be in that class.)

also, counter argument for above, is among the design notes, of all the
characters, Akamatsu did listed one as "alien".
