I think making the       ship composed from engine "tug" section, then cables, and small "connector"       part, that can accept        many types of modules or detachable crafts. You are not limited by truss       lenght, shape or anything, and you have smaller problem with radiation, you       doesn't have your cargo, warship etc. between antimatter lightbulbs.
