   My Thunderbird filters work well so I think it might be your settings   
      
   Have you checked you are filtering the correct group (top of Message   
   Filters screen)   
      
   Check Manually Run and Getting New Mail are ticked   
      
   If you are running a filter with more than one line in it make sure you have   
   "Match any of the following" checked  rather either of the options   
   either side.   
      
   Then make sure you have the correct entry in "Run Selected filter(s)   
   on:" and click Run Now to see if the filters now work
