they're sterile (all the men, and most of the women).  They must live 
for tens of thousands of years (their subjective time) for them to even 
pose a danger - if they had a lifespan comparable to ours, they'd be 
dead in one of our hours.  It's written like they've done this before, 
capturing spaceships for male breeding stock, but there are no children 
(although I gather that this half dozen last survivors are supposed to 
be the children of previous attempts), and they're freezing the rest of 
the Enterprise crew against the day they burn out Kirk and want a 
replacement.

You know the auto insurance with the old lady saying "That's not how it 
works.  That's not how ANY of this works!"?

Why do these people have this fierce loyalty to a race that they're at 
best only a tiny part of biologically?  Why do they want children that 
are doomed to the same existence they hate?  Kirk offers to help her, 
but she says they've given up on trying to cure themselves.  So this is 
*it* - this is their whole plan - make inbred babies with the two women 
they have left and their captive slave men?  Or are they breeding the 
slave men AND women, so they aren't Scalosian at all?

MCCOY: Spock, you don't know what that'll do to you. 
SPOCK: It is somewhat stimulating. You seem to be moving very slowly, 
Doctor. Fascinating. 
(Spock leaves, and we jump back to normal time.) 
CHAPEL: He's gone. 
MCCOY: Just like Compton.

Later, after Kirk sends the aliens off to die:

KIRK: Well, Mister Spock, what have you got? 
SPOCK: Doctor McCoy and I have synthesised a possible counteragent to 
the Scalosian water. Regrettably, we did not have the opportunity to 
test it. 
KIRK: Let's test it. (drinks the contents of a small vial) Nothing's 
happening.

I was totally confusified by the end of this, so the Peach Bureau and I 
did some Googling, and it turns out they came in and reshot the ending, 
making it perhaps more satisfying but no less mystifying.  You can see 
the original end on YouTube.

It's been a long time since I've seen it, but IIRC our Hero is trying to 
force an ending where he and our Heroine are together, while the 
villains are trying to force an ending where they aren't together, but 
are much happier for it, and the world's a better place, and they (or at 
least she) don't even know what they missed, and ... it made it really 
really hard to root for Damon.
